This character has become such a huge part of the Cinematic Universe. Even though he was not in the comics at the time, he's since been written into the comics, but he's such an iconic character to this world that I am hoping he soon makes it to a reunion with his Avenger friends and teammates. They still think he's dead!
With his task in Agents this fall, he's the new director of the new S.H.I.E.L.D., and since he saw the alien invasion first hand, and Ultron's attack, PLUS all of the crap that's been going on in the television show, Coulson will most likely see the logic in asking people to register their super powered selves with the government. He's spending his entire time as director doing this already, and with the most recent episode, he's on his way to mending the relationship between S.H.IE.L.D. and the government. I think he'll see the new law as a necessary progression for the future.
BONUS:
This is the scene (part of it) that started the entire Civil War mini series. With S.H.I.E.L.D. pretty much gone in the movie universe though, it's unlikely we'll see this scene play out in the movie... but it's seriously chilling, plus Steve McNiven's art is just amazing!
